Day 4: when the graphs tell you the truth. πŸ“ŠπŸ§¬

Today our participants pulled energy graphs and RMSD values straight from their simulation data β€” and generated their first publication-quality protein visualizations in VMD.

The number that matters most? RMSD. Ours came in at 1.1 Γ…, well under the 4.8 Γ… threshold that separates a solid simulation from a shaky one. βœ…

Blue, green, red β€” every color on that protein image tells you exactly which regions moved and which stayed still throughout the simulation. πŸ”¬

Not every part of the process is smooth (systems fight back sometimes), and we teach through that too, not around it.

Today our participants ran their first NAMD2 simulation using everything they built on Day 2 β€” and hit exactly what every computational biologist eventually hits: missing files, runtime errors, systems that just won't cooperate.

Instead of skipping past it, we worked through it. Live. Error by error. πŸ”§

Today our MD Simulation participants stripped their protein structures down to clean apoproteins, generated PSF files carrying full atomic connectivity, and solvated their structures two ways β€” a water sphere and a water box.

Why does any of this matter? Because roughly 70% of the human body is water, and a simulation that skips this step isn't simulating anything real. πŸ”¬

Every file, every dimension, logged and verified. Tomorrow: the actual simulation begins.
